Setttings.ini keeps getting overwritten when I reboot

I feel like I must be missing something super obvious but I'm ready to give in and ask.

I have a HomeTroller-SEL that I am trying to do some scripting for. I want to use the Newtonsoft JSON library but it seems to not be recognized so after searching around I think I need to add it to the settings.ini file in a ScriptingReferences entry. The settings.ini file doesn't have this line in it so I used SSH to log in to the HomeTroller and added it under the Settings section in the file. I checked to make sure it was saved and then rebooted. When it boots up again and I get logged back in, the settings.ini file has returned to its original contents (the ScriptingReferences line I added is completely gone). I've tried it several times and the same thing every time.

What am I doing wrong or is there another way to add the ScriptingReferences info into the system?

    TIA!

Make sure you stop HS3 before editing the file.
