If both thermostats show up in the same Nest account, they should show up in HS3.
Note that when adding a new thermostat you shouldn't deauth as this will remove your current Nest devices in HS. The plug-in should pick up the new thermostat automatically and create the corresponding devices.
Set the log level to Debug, restart the plug-in, and if you still can't see the devices for both your thermostats (after making sure they are not filtered out in the Device management page) please post your logs.
