How is the best way to recover is it to extract over the tope of the old Homeseer directory or to do a restore from the system page?

It depends on what you chose to backup. If you backed up your entire HS3 folder then you can do a complete overlay of the existing folder structure.

That's the way I do it. Shutdown HS, copy and paste entire HS folder, restart HS.
Solved many a problem for me.
