It appears that if I restart HomeSeer Server, I need to unplug/plug to reset the Rain8Net units or they will not respond to commands. Is there a way around this? Is this expected behavior?

That is not normal behavior...the plug-in shuts down the serial port using standard DotNet calls. I would suspect the serial port off the cuff, with out knowing your setup.
