I would like to use one PIM connected to COM5 for HS and a second PIM connected to COM6 for UPStart. With just one PIM, I have to shut down HS to use UPStart to program new devices. Will I have a problem if I use two PIMs?

The PIM is put into pulse mode by UPStart and UPStart looks over the entire powerline network for modules. I suspect this will interfere with normal message mode module operation that you are trying to maintain with the other PIM. When I did mine I simply shut xapmcsUPB down, started UPStart, started xapmcsUPB again to read the new export. It really did not take very long for the cycle

No, this does not cause a problem. I do it myself. UPStart uses a special pulse response mode to quickly check for UPB devices on all addresses and the PIMs don't respond to the query. xapmcsUPB is a different way to use UPB with HomeSeer.
