Is there a way to enter security devices manually? Reason I am asking is that I am not using HS3 full time yet and in HS2 I am using ACRF2, if I add them to Rfxcom automatically they will change there code, making HS2 un functional.

The sensor defines the code. As long as you do not change the ID in the sensor there should not be a problem!
You can add the sensor in the RFXCOM HS3 plug-in and keep using HS2. -
